I think the OP is asking more why some songs end and others fade out within the same soundtrack. In addition to the above, I would say that even on an album where all the looped songs fade out, cutscenes tend to be a finite length, so those songs will end on the album the way they do in the cutscene, resulting in an album where not all of the songs fade out.
