Come to think to it, the biggest regret is that Masahiko Kimura's score for XX is missing. XX has some awesome arrangements of Rondo and even some interesting original tunes (map, gameover etc.) and it should really deserve to be on CD. Much more than the awful Shikkokutaru Zensoukyoku.
Kimura is also a staple composer for the series, having worked on Mokushiroku and Sougetsu...
Anyone here with a basic knowledge of Japanese should write to Konami asking to correct this flaw while they still can!
