I know VGMdb has been mostly using "Waga", but if we're to separate romaji by case markers, I think it'd be "Wa ga", since "ga" is a case marker. It's basically the same as "no" of "Watashi no".

Yeah, I've always seen this word romanized as waga regardless of which romanization scheme was being used.
