I just picked this up and can confirm most of what your list incorporates (I'm not very familiar with Ocarina or Skyward Sword, however) but I can't help but think you missed something with track 2-39. I don't know if I'm hearing it right, but isn't this a remix of Kondo's "Underground" theme from the original Legend Of Zelda? I'm not very big on that track but this track (if it is a remix) is much more pleasing to my ears.

If 吟遊詩人-ロウラルダンジョンメインテーマ (Dark World Dungeon Main Theme - Bard) is based on the original Underworld theme, then so are several of the Lorule dungeon themes. For example, it's supposed to sound like the main theme of tracks like ダンジョン-はぐれ者のアジト (Thieves' Hideout - Dungeon).

The guitar accompaniment is vaguely similar (possibly intentionally) but the actual theme that all the Lorule dungeon themes incorporate isn't. (Brad has a history of mistaking or not recognizing arrangements, btw)
