Huh, interestingly this version is missing the dancer's music, which IS in the game. Also missing a couple other tracks that were on the remastered OST, "Hummingway's Tune" and "The Serpant Road" though those are both more sound effects than anything.

Heh I was actually thinking it might have to do with the fact the piece isn't PD (he died in 1978) but it was on the previous version of the OST as well as the games so *shrug*

The initial OST and its various reprints never had it, actually. It wasn't until the GBA soundtrack in 2007 that the piece was first released as 剣の舞 (Sabre Dance) - the same title under which Khachaturian's composition is generally known. Then it became a mainstay on the soundtrack with the DS soundtrack from 2008 as 踊り子 (The Dancing Girl), also appearing on the remastered OST from 2013 and the Blu-ray version from 2018. The FF Pixel Remaster OST is the first to omit it again.

Most of the jingles and bonus tracks introduced from the GBA soundtrack are on/off pretty inconsistently:

クリスタル you can't really count as it's a GBA-exclusive arrangement, I think. Even then, there's not a single release that has all the music, though the remaster and the revival disc get pretty close.

As you already surmised in your first post, and looking at the table now, I think there's a good chance they kicked off Khachaturian's composition due to some licensing issue (as it seems to be in all of the game's ports and remakes, there would have at least been some talks about it, though).
